ECM/PCM possible wiring Issues

I ordered ECM and PCM (made sure exact serial number from old ones) from eBay for 2007 Sorento LX, thought this would enable Data Link Connector to start reading (never has since I bought care 5 years ago). Dealer said both ECM&PCM programmed and installed ok. Brake light, ABS light and traction control lights stay on, high rpm rev when first start and drive car for first mile or two then settles down, along with hard shifting when using "manual" shifting when car slows down from 2nd to 1st, doesn't seem to want to shift correctly/in time in "drive" and bad gas mileage. They told me possible bad wiring harness too, but man can't afford dealer's $1600 quote to fix. Anybody have thoughts on what I need to do next?
 
I'm just an owner, I'm not a mechanic. Electrical issues that involve the computers sometimes can be alleviated a great deal by simply disconnecting the battery for 10 minutes. Also, have you changed out the electronic accelerator pedal yet? I understand that alleviates a lot of these electronic Gremlins, and I'm going to change mine out this week. I don't have the Gremlins you have, but I do have seat belt chime, some lights have minds of their own... But when I first got the car I did have some of the problems you're having, and I simply disconnected the battery for 5 or 10 minutes and reconnected and the computer I guess gets rebooted and learns new behaviors. Thank you for your reply, I will try disconnecting battery, worth a shot, done that in the past with no results, but have not tried after dealer installed PCM and ECM. All started because emissions people couldn't get an OBD reader to connect with the computer--believe it was like that when I purchased but no issues
