Transmission issue after replacing front drive shaft

2008 EX 4WD.

Ujoint failed. Removed axle. Couldn't press out the 15yo bearing. Bought a new axle. In the meantime, I backed it off the ramps. After replacing the axle, the automatic transmission/clutch is barely catching and defaulting to 4th gear (auto awd and low 4wd). I've pulled the battery terminal and it does reset and allow me to manually shift down and up. But it I try to drive if just "spins" without really catching and rises back up to 4th (when it drive) throwing an engine code, and I'm back where I started.

Does anyone have ideas what is the actual issue? I'm assuming there's some timing issue with the front to rear differentials after moving the vehicle without the front axle attached, but don't know if that's purely a sensor thing or actually mechanical and I don't know where to start. Any advice is greatly appreciated! Thanks!
